I've tried one-by-one eliminating every morph until there are none that should be overlapping (see image below), but still get the warning that removes the few remaining morphs. What is going wrong??

Alternatively, I'd be just as happy to bake the morphs into the character as permanent prior to export (bridge) if possible.
I'm not familiar with that bridge dialog, but Body Builder controls Body Builder Details and Body Builder Size.
The Upper and Lower Eyelid morphs control the corresponding left and right upper and lower eyelid morphs.
indeed. neither should be altering the other, unless eye morphs, due to being inside the body, are acted upon by the higher-order morph that controls the entire body (which includes the eyes).
Have you got the hidden files showing? MCM's which are morph control morphs are often hidden.
On the parameters tab, top right hand corner is an icon like a play button with lines.
Top option is preferences for hidden files to show tick the top option which is Show Hidden Parameters.

Edited to add I notice in your second image it has jcm's that are hidden
